I feel like i should be able to take over alien inhabited star systems. Just fought off hoards of the buggers just to have my hive ship rebuked.

I think it is a skill that has to be researched in the tech tree, I think cory mentioned that it would be difficult to reach in the alpha.

You have to research Planetary Invasion. Find it 3 levels down in Weapons Theory.
Then build some ships that use the pieces you get from that technology.
It's not easy ... but you can take a Xeno world in the first 100 turns.
