Talents can help mitigate loss or gain or Rep for missions.

Patrolling a Faction world is a friendly operation, as in ST RPG, and can increase Rep with that Faction.

You can go purchase a Pardon from a Prince or other Contact of the enemy Faction.

You can regain Rep in some situations related to trading into Trade Bans.

You can't be friends with everyone.
