Is it worth it in terms of reputation to engage in capture/assassinate contracts between two factions in DoA? For example, say Steel Song Clan and Clan Javat are engaged in a Dual of Assassins. Say I have a current rep of 20 in each faction. Suppose I accept an assassinate contract issued by SSC against CJ and carry it out, and then take and execute an assassinate contract issued by CJ against SSC. What would happen to my rep in each Faction?

I would not expect equivalent Rep trades. The targets of the mission will grant slightly different bonuses, the Contacts you are working for have Traits that could have an effect and there is some RNG in the final Rep numbers.

Whether or not it is a good trade in terms of rep depends on a lot of factors: the difficulty, how many turns you are in the game, the kind of ship you capture/destroy in the contract, etc.
You get bonus rep gains from DoA contracts if you have a Death Warrant with the faction issuing the contract.

You will also receive greater negative reputation with the other faction. So I don't bother with these things.

I've never fought a pirate in my bounty hunter contracts. Always merchants and warships and from time to time a bounty hunter and I thing once or twice a smuggler that instantly escaped. So eventually I stopped doing these contracts, because fighting a warship is already huge reputation hit.

You probably already know this, but if you use the contract surveillance ability of BH/MOs (or predator tracking array upgrade), than you can reroll the enemy ship by fleeing, and then having a new encounter with the ship. You can reroll several times until you get a ship that has a low rep hit for defeating.

I play as a spy almost exclusively. And I'm not going to buy a Predator tracking array just for that
