In the first two missions, you can't change templar from active to reserve, even if a templar is dead you can't replace him.
On purpose?

Yeah, there is an option in the level editor allow or deny squad changes.

rico - generally whenever the squad is under heavy pressure, you cannot buy equipment or reorganize. If you have a chance in the storyline to return to your ship, or meet with the Fleet, you can move your soldiers around. Maybe it should be more visible in the UI, that "your squad is locked at this time." thoughts?

You could just mention it in the briefing. Maybe under a new "reinforcement/supply" heading.In the secrets of the dark age, the briefings mention in almost every mission that the armory is closed, and then its a big deal when its open for one mission but will be closed again.
