Sorry if this has been asked before.
I want to ask why the reputation of a CK drops after he/she checks into a hotel, or takes a rest. I've been trying to raise my rep with Aztek but they don't like me sleeping at all, so I have to keep my CK up all night and day on pills. And we all know what happens when we do that to our CKs, don't we?

All reputation moves slowly back towards zero, negative and positive.
Rumors and inter-Faction politics (coming soon) will sometimes cause this to reverse or stagnate temporarily.

But it gets annoying after a while, doesn't it? When I've been trying to drive my rep all the way to 20+ for the Azteks' cool guns, and my rep with them suddenly crashes to 10? I don't like how fast it is- 12 hours and I lose my 3-4 rounds of hard work.

I have played with the rule turned on and turned off -- the game's challenge is much less interesting with a static reputation scale.
The reputation system is based on where you stay, what type of faction you are friendly with as well as some other factors.
Your reputation will change fastest with Gangs and slowest with Corporations but each 12 hour stay will only effect a few reputations -- and hiding out in the same hotel multiple days won't cause rapid reputation degradation.

After more analysis I believe that the loss of positive reputation should be tied to difficulty.

That is false -- you just gain rep at a rate that vastly outstrips the slow drain of time. The current difficulty intends to neutralize the activity of an average CK with a 1.5 Job Computer

So if you have a one job pc, it is enough to offset rep loss by time? But what if you fail missions or discard certain missions to get easy ones (ie escort for message etc)? What would be the optimum job pc for that scenario?

The trick to keeping your rep up is to accomplish a lot of jobs between sleeps. This means you want to find a connector who tends to give out jobs in one neighbourhood, and to get a computer that can hold several jobs. If you are still using a 1 or 2 job computer it will be close to impossible to increase your rep off the baseline. When you sleep it will all go away.
The other things to keep track of is your heat in the neighbourhood. This is why the idea of 'I will pop crammers until I get the rep that I want' doesn't work. First of all, I think you sleep for longer when you finally come down, which sort of defeats the whole point. But even if that is not true, the problem is that as you do jobs your heat will increase. The more your heat, the more you get random encounters. And killing and fighting with faction members of the faction you are trying to increase your rep with is the certain path to complete and utter loss of rep with them. So you need to sleep frequently in order to keep your heat low.
Other things to consider -- your rep goes down more if you kill people as opposed to simply stunning them. If you don't need to kill them, don't. Your heat increases more if you loot the corpses and take the 'normal exit'. Stealth exit away from fights you win.
Good luck!
and welcome to the forums.

I forgot to mention, if you are having trouble increasing your rep with a faction, you may be spending too much time in taxis. They take 2 and a half hours to go anywhere -- even to the next zone over -- so if you don't have to travel very far to your next destination, you are better off walking.

Or in the case of my Quadapalegic Knight...you roll around everywhere. Cyberlimbs will be more than just christmas for you, then you won't be stuck with delivery and courier jobs...escort and assassin missions will be so much easier when you don't have to use tounge activated shotguns strapped to your chair. ;D
