Okay so there's a "flavour text" rumour which often comes up telling you that when you fly the ship of one faction, other factions trust you less.
Well, does that mean it's worth paying a little bit more for a "commercial" ship like the Spear Class, instead of the Honor of Thulun, when their stats are very similar?
In what ways do they "trust you less"?

Great question. The rumor in question is talking about the Faction design of the ship.
If you click "Status > Character" you'll see a flag indicating the Faction of your Captain.
If you click "Status > Ship" you'll see a flag indicating the Faction of your Ship.
The Spear Class comes in all six Factions and Independent.
by "trust you less" it means that they'll be more aggressive towards you in penalizing your reputation (warships) and less likely to surrendering to your blockades.
Your Crew will appreciate the Captain more if the Captain Faction and the Ship Faction are the same. By appreciate, I mean that they are 2.1% less likely to suffer Morale loss in deep space.
There are probably other minor rules squirreled away in the vast blog of Java and C that is ST RPG, but this should give you an idea what that text means.

Cool, thanks for the info. I think I'll only check for new ships when I'm on my own faction's planets then. Wouldn't want the crew to think I'm flying an inferior brand of ship.

Speaking of blockade, I haven't noticed much of a diference when blockading with and without a death warrent. You stated at one point that it made a difference but I don't notice it.

Are there some ships besides Rank ships, that never turn up in the shipyard of some factions? I started only looking for new ships on De Valtos planets, and I've seen all the high level ships, except the ones with 180+ cargo holds. I can understand if the best ships are rare, but I've checked over, and over, and over!

I can understand if the best ships are rare, but I've checked over, and over, and over! Yes, some ships are exclusive to the top shipyards of Thulun and Cadar. These "best ships" are algorithmically determined in each release, so they represent the top end. Depending on the number of ships currently in the game that number may between 0 and 4 per category (at this time, slowly scaling towards 0 to 5.) There is information about which shipyards and factions this applies to the in help file, under "Factions"

Never noticed that. What makes a ship top end? I used to get my ships from syndacate capital, a de valtos planet. The omega cruiser including, which I though was THE top end as its the most expensive ship in the game.
As enemy lv increases, do the quality of ships they carry increase to infiniy or at some point does it stay the same (will an lv 400 enemy be likely to carry a better ship than an lv 300 enemy)?

Surprisingly, this would mean that your best results for working against a faction, is in one of their own ships?!! Wouldn't have thought so, as normally "traitors" are the most hated.

Which ships only are in cadar and thulun specificly? I think I've seen every ship either at syndacate capital or being flown by a non-cadar non-thulun faction one time or another.

Why are ships flown by captains not limited with the same eqution? Aren't most capains limited to the ships that their facton sells? How about a list of the top end ships for the latest release? Just trying to get an idea what would be considdered top end, because many ships that in my oppinion would be top end apparently aren't.

The Starport and Enemy generator use different equations and dice for balance reasons.
Always focused on maintaining what SlayerNZ called "white knuckle turn-based gamep lay" which in general requires a lot of math and variability in some places that might not be expected at first.
