... from the keel up. I think it would be cool if the capital planets had ship yards that allowed seasoned captains to design and build their own custom ships.
Maybe there would be several hull sizes ranging from a scout class to a dreadnaught class.

Hey Vampyre, Welcome to the forum! This has been requested a large number of times since the game came out, and unfortunately the issue is that all ship designs have been carefully balanced so they aren't "perfect". Having the right ship makes a huge difference in almost all aspects of the game, and having a radically unbalanced ship would cause too great an advantage to you, especially given the fact if you have saved $1m+ credits to afford such a customized ship, you're already doing pretty well.
In addition, there are literally hundreds of different ship designs within the game, and when you add the various ship upgrades you can purchase, you've got thousands of potential variations in ship types. There are almost perfect ships for every facet of every type of game play - fast ships with oversized engines for dominating combat, very efficient ships with large cargo for huge haulage. Stealthy low-profile ships for getting around "unnoticed".
Additionally, once you've got your pilot and tactics skills up to a decent level, you are able to rule any encounters you come across in all but the hardest difficulty levels.
For example, Level 13 Pirate with 29 pilot, 15 tactics, 12 stealth (and no other stats of any note), is flying around with a ship that has an Engine to Hull ratio of over 2. I think the last time he actually took a hit was when he was level 7 (Pilot = 16ish).
So at the end of the day, your skills allocation means that the ship you fly becomes less relevant as a factor to dictate success or failure.
Finally ... if you are doing really well, and have oodles of money (and Pilot skills), invest in DeValtos military ranks, and buy a DeValtos flagship. It's HUGE, has great sails/engine ratio, great cargo, and at a push, it still dominates combat, especially if you've added some extra engines. For me, it's as close to a perfect all-rounder as I can get (for now).

I have a question about ship custumination. Do they only accept one mod in each area?

Each upgrade slot holds a single upgrade. You have custom build each of your 20 ships with different upgrades. The way Star Traders is implemented just makes on-the-fly ship design impossible, all the ships are pre-compiled and computed into the game's code files. We're going to be improving on the suggested "design my own" concept for future games. Thanks for taking the time to join the forum and post. I hope you don't give up on the 500 (and growing) different ship designs. High likelyhood that your dream ship exists ... somewhere out there

I won't be giving up anytime soon, there's too much to do. I have been through a few captains. I also have Cyber Knights and Templars to keep me busy.

Just because I am a noob here, doesn't make me noob to the games I've been playing ST for about 2.5 years. I die a lot and have yet to see an alien. This time around, I'm trying the Explorer route and so far,it's going pretty good. I have the games on my Fire and my phone.

I just got a Cader Flagship!!! It's the biggest ship I've owned so far. Now I know what dry docks do.
I recognized the line for Hotel California. One of my favorite songs.
