Take the first mission for example. You goto the Cedar planet (only one I play) and goto the palace to turn in. Then I am back in space. But what if I wanted to turn in the quest and then go back in the palace to buy a permit and get a contract. I have to land again and burn some fuel. Granted the fuel amount used is low, but sometimes when crap happens and I'm riding a fine line with fuel usage and morale, completing just to get money for gas, getting bounced back into space is annoying. Can it be changed or is it a programming issue?

Right now it seems like you get bounced back to space because only Ship vs. Ship Combat is enabled at this time.
There is no one giving out a mission where you actually *fight* Captain vs. Captain without the Ship Combat UI, Crew and Long Range.
Things For Future:
- Captain vs. Captain Duels (and Ambushes) - Low Atmosphere Ship Combats (no to Space Exit) - Tactics Allow Medium, Short or Boarded Starting Combat Ranges

But yes for the missions that involve ship fighting there are programming issues that make it difficult to just "fix it".
However, most of those programming issues are place holders for fun new features.

In the game the current set of missions is all about arranging/following/tracking/delivering *someone* to/from/away from *someship*
You're taking passengers to meet with another leg of a ship, tracking a pirate to his ship, ect.
Hopefully this will be seen, in the future, as a more difficult type of mission than one that doesn't involve returning to orbit.
