can someone explain to me how each ship works and how to use it and when i research something and it gives this weapon or armor how do i use those

virtualrock - can you be a little more specific in the question? Which ships are you having issues with? Colonizers are the first you get. When you get new Armor, Weapons or Upgrades, you should Edit an existing ship design and modify the ship to use the weapons / armor / upgrades if you want to use them. Beware, the cost of the ship changes.

The stock ships are as follows:
Colony Ship -- Fly to a planet and establish a colony. It has no other purpose.
Strike Fighter -- this is a cheap, disposable defense fighter. Use it to defend against the initial onslaught of Xenos. They can also be used offensively to sweep areas clean of alien spacecraft, but they carry limited water fuel so you will either need a colony to refuel them or a carrier.
Assault Fighter -- this fighter carries a boarding party rather than guns or torps. You must move adjacent to an enemy vessel in order to use a boarding party. In addition to standard damage, a boarding party disrupts the enemy ship's ability to target you. It may also make it easier to hit the enemy ship as well, but I am not certain. It is intended to complement the strike fighter.
Cruiser -- This is a big ship with heavy armor and heavy guns , but a correspondingly higher maintenance cost. Since it cannot shoot more often than a fighter, its main advantage is its ability to take damage. So use it as a flying shield, the 'anvil' on which you will smash the enemy forces with your 'hammer' -- the fighters.
Carrier -- This is a mobile base for your fighters. A carrier cannot both repair AND refuel a fighter, so you need a minimum of 2, one for each job. Carriers appear to be refueling and repairing other ships besides fighters as well, at least in 1.1.13.
Military Transport -- this can be used for colonizing worlds but it's raison d^etre is invasion -- attacking alien colonies. Invasion will destroy an alien colony either by reducing its population to 0 (allowing you to recolonize it) or reducing it's quality to 0 (creating a dead world which cannot be colonized by aliens or humans)
Heavy Carrier -- haven't got that far up the tech tree yet, but it appears to be a larger version of the assault fighter. It conducts boarding combat against alien ships.
Battlecruiser -- haven't used it yet, but appears to be an upgraded version of the cruiser, with the same roles and responsibilities.
The stock designs are not updated -- although you get them for free if you want to incorporate any improvements from research you must create your own designs.

I meant like what each ship is is used for and when I research and get like a new weapon or a reactor 3 or something what do I do with those is automatically installed in the Ships?

New technology is not automatically installed. Part of the game is to play around with how to upgrade your ships.
Better reactors can give you more movement points or more action points, or they can cope with more mass - this means you can -or are allowed to - add more armour or heavier weapons (all of which have more mass and are beyond the capabilities of the lower level reactors).
Upgraded weapons generally have a higher hit point range so destroy alien ships faster. I haven't had much chance to play with this yet.
Basically there is a need to decide what you need and plan a fleet - I want say 9 fast fighters, 3 cruisers with massive armour, refuel and repair ships, and several ships to invade with. Specialising in a particular task makes a ship much better (e.g. attacking or invading) but you can't make a ship that will do everything (even if it costs a fortune).

PhantomBudgie is right: The new technology is not automatically installed in the ships. Instead, you must press the "design" button on the fleet overview and create a new technology design which incorporates those advances. Then do it all over again when the NEXT advance comes along.
