When you colonise one system it gets a circle of green sectors and a few yellow sectors around the outside of that. If you colonise a second system very close to the first, any yellow sectors stay yellow even if they are in the green zone for the second system.
Is this a display bug or are ships in the yellow sectors only getting partly refueled? I will try and test this but said systems are being strongly contested at the moment.

Actually, this might make sense flavor-wise.
Imagine De Valtos colonizes a world. Red spaces turn to green and yellow. Now Cadar colonizes the planet right next door. What happens to the yellow spaces?
Why, I believe they should stay yellow. Because that space is still claimed by De Valtos and they will not let Cadar into the space. They were there first; they have the prior claim. Given the immense territoriality of the factions, it's no surprise they would not co-operate to turn a yellow square green.
Of course, this would imply the squares should turn green if the two colonies were from the same faction -- but that sounds like a fair amouunt of programming for what could be an edge case.

I can see the argument on both sides. I originally coded the logic to use the concept pendell outlined, with age of colony being the deciding factor. However, after collecting feedback from e-mail I realize now that there are issues with the implementation that I will not be able to fix in a way that I really like. To resolve it completely, I've changed the code so that colony age and faction are ignored, any space that was Yellow but could be Green will be Green. This results in more refuel points for your navy and is overall more consistent for new players. #4X-2541 : Fixed in next.
