Does killing pirates under a flag when that same faction is watching decrease your reputation with them? Or does it increase it or do nothing bc pirates are wanted?

The Captain's Reputation stays the same when fighting (but not destroying or enslaving) Pirates.
Alliances, Rumors and other effects can change that, however.

I wondered the same thing... If it's a pirate ship though, it stands to reason that if destroyed or enslaved your rep should go up. You are after all cleansing the skies of a Syndicate-threatening captain/ship.
It would be nice if you could take a pirate/wanted ship in tow and turn them in for rep after disabling them. Or for any conquered ship to sell without destroying. Or to drop off at a dry dock for a personal ship collection.

Yeah, that really makes no sense. It's a pirate. Pirates are scourge of the skies. They rape and/or kill innocent crews all over the sector. I think any time you kill a "Pirate", your rep should go up with every faction it wasn't, and should otherwise stay neutral. Politically speaking, would anyone in their right minds in the higher parts of any political house, say publicly "OUR HIGH LEGIONNAIRE KILLED ONE OF OUR PIRATE SHIPS! STRIP HIM OF HIS RANK!"

Pirates in STRPG act more like Privateers. They still fly under a flag, and the authorities turn a blind eye to their activities so long as they don't disrupt their business too much. Before you argue "but pirates from friendly factions attack me all the time", you'll actually find that they don't actually attack you. The encounters show up as "white" (red encounters mean they are hostile). If you choose to surrender, it's your choice, but you're also welcome to ignore them (and they will ignore you).
If you have a good reputation with a faction, and especially if you have a trade permit, Pirates with that faction will always retreat unless you decide to shoot at them.
In earlier versions of the game, attacking pirates actually caused negative reputation, even if you didn't enslave or destroy their ship, so we're in a much better situation now. You're actually able to attack a pirate and steal from them (although not enslave). You can take all of their water-fuel and luxury rations and still get away without annoying the pirate's faction.

Pirates are on Blockade Missions. They're stopping ships and taking Cargo. If you destroy the ship of a Shalun Contract'd Captain, you have violated the Faction's Law. leuthesius -- I am seeing a pattern here of strong dislike of many key systems. Is there anything I can do to help explain? PS: If anyone is EVER unhappy with the Elite edition I will IMMEDIATELY, DIRECTLY and with NO QUESTIONS ASKED Refund the FULL AMOUNT.

And from my research, this is at least a correct model if we consider the Privateer of the 17th century. The Blockade and Death Warrant are Letters of Marque in many respects.

I think you have pirates confused with politicians? Pirates only collect taxes for the people that the politicians rape and pillage. You loose faction not because you fight the pirates but because you are defacing the flag they have painted on their ship, which in most countries is treason, even if the flag is not officially government sanctioned. Yeah, that really makes no sense. It's a pirate. Pirates are scourge of the skies. They rape and/or kill innocent crews all over the sector. phantum -- I love it! The Faction Prince doesn't care what you do with the Pirate, but don't enslave his citizens or blow up his flag'd property. Rob them, beat them, shoot them but don't mess with the established politics of the situation.
