In some ships it looks like a window can be seen on the ship's prow or (sometimes on top of the ship like a Star Destroyer from Star Wars). I assumed that it must be where the ship's bridge is, but then I thought about how it was the worst possible place for the bridge to be, as it would both be one of the easiest parts to shoot at, and there is no need for a window in space. It would make more sense for the bridge to be deep inside the ship. So can anyone tell me whether the bridges are behind those exterior windows or not? And if they are, WHY?

Yeah, on the Vae Victus starting ship, for example, there is what looks almost like a yellow banana shaped window at what seems like the top of the ship almost like a Star Destroyer. The Daunti Cauntela (I probably spelled that wrong) looks like it has its bridge (and yellow window) at the very front of the ship. They don't always look bright or yellow, though. I think I remember some ST4X ships having what looks like a bridge with small blue windows.

@registor - there are lots of lit up sensors, bays, and other light sources on the exterior of the ships. I would not guess that is where the ship's bridge is located.
ST 2 will unfold ship maps and blue prints so you can check it out yourself!

I've always thought upgrades were an essential part of the ST1 experience, so I'm really looking forward to tricking out my ship in ST2.

Why put the bridge top & forward? 'Cause that's the way Hans Solo had it, clearly. Gotta go with the tropes in this kinda thing.
That aside, I think you are mostly correct that a well-buried bridge would be best. "Mostly", because all of the ST ships regularly make planetary landings. Apparently, some of these landing fields are in places of questionable navigability, so I would guess that a design somewhat like a modern airliner would probably be favored.
Nothing quite like the ol' Eyeball Mark 1 for instant feedback in tricky flying situations...
