I had a spy war (and no other political factors) in effect and was enjoying a nice RP bonus from it. A Trade alliance then started alongside the spy war, and it seems to have negated the RP bonus that the Spy War provided. Is this intended, or a bug?

This isn't a bug -- Politics have interactions based on the Factions they include.
For example, if De Valtos is in a Spy War and a Trade Alliance with two different Factions ...
Some Colonies will be hit by Spy War, some will be hit by Trade Alliance. It depends on the age of the conflict, the rating of the conflict, the location of the colonies and in the case of SW/TA the RP and TP generated by said colony.

Ah, interesting. Ok. So in my case, some of my Thulun colonies utilized the Spy War effect (thus some RP) while others utilized the new Trade Alliance bonuses instead (ie no RP bonus but idle CP and TP bonuses). That explains what I've been seeing then, thanks.

Ah, interesting. Ok. So in my case, some of my Thulun colonies utilized the Spy War effect (thus some RP) while others utilized the new Trade Alliance bonuses instead (ie no RP bonus but idle CP and TP bonuses). That explains what I've been seeing then, thanks. also remember that Thulun looses 2RP when building stuff. whats interesting to see is 2 SW involving the same faction group (in my case Javat vs Cadar and Javat vs Rychart) while having a trade alliance (Javat and Cadar). So screwed up my research timing....

wow I can't believe I never noticed this before, but it completly explains some of my games. I guess I had always assumed that Trade aggrements and wars stacked (e.g. trade agreements with both other factions resulted in +4$ per TP on every planet of that faction). I guess that explains why my math never worked out like I thought it should.

wow I can't believe I never noticed this before, but it completly explains some of my games. I guess I had always assumed that Trade aggrements and wars stacked (e.g. trade agreements with both other factions resulted in +4$ per TP on every planet of that faction). I guess that explains why my math never worked out like I thought it should. I am still working on better ways to show this information to the player!
