Early on ... pray you have a faster ship than them and retreat ...
Later on ... pray you have more guns and torps than them ...
Much later on ... just pray.
Aliens are the most formidable threat within the ST galaxy. On lower difficulty levels, you tend to not see them at all. On the higher difficulty levels, they do make an appearance and you have to rely on your skills (and perhaps a lot of luck) to get past them. The exception is the Space Hulk ... they are ships that will either try and retreat from you (so you need good pilot + engines), OR they try and ram you. If you can avoid both outcomes, they are relatively easy to pick off and the reward is amazingly good.
There are a number of threads on the ST Forums about Aliens ... there are ways you can decrease the chances of coming across them, and conversely, there are ways to increase the risks as well.
Having an Alien Hunter officer is something that can help you with Alien ship encounters. You can find them on any wilderness area that has a rumor of aliens attacking.
Stay to the green zones as much as possible for traveling.
Don't travel with a pile of artifacts ... artifacts attract aliens.

Hey slayernz, thanks for the tips, the annoying part is tht i was travelling between cadar prime and syndicate core, in the green zone and had just off loaded the ship. I was running a royal class that is pretty fast, and there was no reports of aliens....

What difficulty were you playing on? I found on Crazy difficulty, I had two alien encounters between Javat Mining and De Valtos Prime ... one within 2 sectors of the other.

The alien ship I encountered was carrying 1000 crew, so it wasn't much of a fight once they boarded my ship. My ago was a royal class, with the extended guns upgrade, torpedo pod upgrade, and I had the escape shuttle.

At least you'd have made it out alive with the escape shuttle right? If you have an escape shuttle and are finding yourself being badly beaten up by an alien, can't escape, and losing health faster than your ship's hull points, RAM. RAM RAM and RAM again. You'll cause damage to the alien ship, you'll wreck your hull, but hopefully your hull goes before your health drops to zero. You'll find yourself in your escape shuttle and hopefully winging your way to the nearest friendly urban zone.

No I didn't make it out alive with the escape shuttle, but I didn't think of ramming the aliens either. Thanks for the tip.
