Both seem to start you with level 1 crew.

If I remember rightly (BIG Disclaimer here!), Exp D gives your Captain the second job (from the chosen profession) and Exp E lets you choose your Captain's second job.

Only if you click on the 'captain's starter pack'. If you leave that out exp D lets you pick the second profession as well.

I never knew that; I always automatically select the Captain's Starter Pack. Struggle with this game enough as it is, so deselecting the starter pack has never crossed my mind! Then again, by starting at Exp E am I negating any potential benefits of the starter pack anyway?

Well, I was hoping that the crew you got at D would be slightly better than the ones at E, but this doesn't seem to be the case.

The difference is +1 level and +1 Job Rank in the primary job for the Captain. This is printed in the game's UI on that screen.

So, if you have the captain starting bonus, selecting captain as E and taking it is the same as selecting captain as D and not taking it.
