Hi guys,
I just played STF for a few days and I really enjoyed it. Kudos to devs and the great community. I just got to level 23 and none of my crews left, and I can escape almost every battle, even Xenos using my Frontier Liner, which is already fully-upgraded.
I have about $440k+ cash and everything seemed OK until I learned that House of Thulun judge issued a death warrant against me. My rep with the faction was just -44 compared to Steal Song with -146 but I got a death warrant from them lol.
I can get away with it by paying $400k which would dry up my savings which I was planning to use to buy better ships.
As a first timer, what would I risk if I don't pay it and lose the battle against the bounty hunter?
I am playing in basic mode.

I’m also a newbie playing for a few weeks—I believe that the bounty hunters are from recent Update #146. From the post on that update it seems that a contact’s rep that matters. What I’m not clear on is whether it’s personal rep (independent of faction rep) or effective rep (which incorporates faction rep) maybe someone else can comment on that.
In regards to faction rep, I just paid up for a pardon and replaced the money with lots of single- or double-step $100k missions from my contacts. But with just -44 I might go patrolling on Thulun planets, sometimes you can roll a card that gives you 6-12 positive rep without angering another faction. Get talents that help with patrolling (such as Gunner lvl 5: Supremacy of Firepower). You could also ask a Thulun contact for missions to gain rep but that would be a pretty tough slog IMHO
Also, I spent more than $2M on my second ship and upgrades, so hang in there. Make sure to keep a cash reserve. Hope this helps

Yeah it all depends on personal rep you have with the contact. You can even have positive rep with their faction and they'll still send one after you. Once the story starts I'm pretty sure that even if you could raise your rep with that contact they're not going to call it off. Though that would be an interesting suggestion for the devs.
So you either have to pay or fight. If you fight and lose you'll die, but since you're not on a perma-death setting you should probably worry more about damage you'll take to your ship (or is this the guy that comes at you in crew combat?). Still i don't think repairs could cost more than 400k. So why not try and fight?! Maybe you'll win.

The bounty hunter is, I think, a story mission about Aetan Char. You should have harmed her a lot with the Faen story line. Is that it ?
(The house of Aetan Char and Faen Prince depend on your own starting house, so I cannot know).
Accordint to me, in basic, don't be afraid to fight. Perhaps you could have a saved game just before in case. I think you just risk to have a very tough fight, but as you are in no-permadeath you will not die. (But perhaps some of your crew, but again, in basic, you have very low casualty).
In more difficult mode, it's something else.

There are 4 legendary bounty hunters in the game who can be hired by Contacts who really hate you but have high Influence. Good luck fighting them!
