The crimson pox is brand new. I visited a Chaesin Doctor I already knew to get a mission that would lead me to the woman who is in charge of finding a cure. The doctor gave me a mission to pick up a prisoner and deliver him to the researcher.
It turned out the place to pick up the prisoner was the exact place he needed to be dropped off. When I landed I got the security checkpoint -- everybody snaps to attention seeing what I have to deliver message. I have a skill save for that. But then I was immediately dropped into completely unexpcted crew combat, as if I needed to fight to either pick up or unload the prisoner. I think this was the pick up part of the mission, which happened after the delivery bit, so things were confused at that point.
After winning the fight, I picked up the prisoner, and got told that since I stuck him in my interrogation cells, I got intel from him as well. At this point I could meet and talk to the researcher as usual, and things are ok now. He is not stuck in the cells.
I think the fix could be something simple like 'don't give missions to pick up prisoners where the researcher is living'.

Ok, trying to follow what happened but its pretty editoralized. Is it a zone duplicate issue?

The same zone where I was to pick up the prisoner was where I was to drop him off -- where the Chaesin Doctor researching the pox cure is. So I started by delivering the prisoner, and ended up by picking him up and sticking him in my interrogation cells. In the middle was a totally unexpected spot of crew combat, not sure if that was for delivery or pickup, but I think pickup.
