I know this has been discussed before but I haven't played in several months and wondered if anything has changed. On my understanding When you meet a ship you can acknowledge surrender, battle stations or ignore. Battle stations is self explanatory. Surrender is you give up, they do what they like to your captain, cargo and contracts. Ignore is you pretend they aren't there and hope they go away. If they don't and they end up winning it will be as per surrender. Acknowledge only applies to friendly vessels.You greet each other and each goes their own way. Here starts my confusion: I acknowledge and the other ship doesn't go his own way but rather exposes my contracts or executes my passengers.Certainly not my idea of friendly. What have I overlooked?

Hmmm, if I had to guess I'd say that you are acknowledging to military patrols, which I guess stops you for search? As far as I know this shouldn't be the case, though. If I'm remembering correctly (and that is 50/50 at best) then you should only be searched if you "surrender" your vessel to military patrol.
Regardless, a good way to avoid that situation is to buy a single rank in each faction. While not always possible, this will allow you to largely ignore military patrols as acknowledging them will just let you zip by them.

Surrender = Turn off engines and allow enemies to board your ship. If its a pirate and you don't have a permit, you'll get looted. If its a warship or bounty and you don't have rank, they'll search you, taking contraband and package/passenger contracts. Having negative rep can also mean imprisonment or execution upon surrender. Ignore = Battle stations + retreat. You attempt to escape from the enemy. Refusing to surrender to military or bounties can cause rep loss. If the enemy is hostile he/she will try to prevent you from escaping, testing your stealth, ship speed, tactics and ship sails. If successful you'll escape, if unsuccessful you won't escape. Acknowledge = Surrender when the enemy is friendly. You turn off engines as a sign of friendliness and they pass you. Normally, acknowledge results in 0 penalties, however there are exceptions with negative rep or when being really unlucky that that doesn't happen. On very, very rare occasions, enemy military will search you despite having a trade permit. Its very rare, but not unheard of.

On very, very rare occasions, enemy military will search you despite having a trade permit. Its very rare, but not unheard of. I wonder if rumors have something to do with that (e.g. Syndicate Navy crackdown, Trade Exchange closed)...

This has happened to me many times as well. Acknowledge should not expose you to search, since you are merely showing respect. Seems a bit unfair that you show respect and they board you. And if they do, shouldn't you have a chance to take action?

I think they do because I was about to land on my own faction's home planet when I encountered a military ship from my own faction. I think my only options were to either battle or surrender and I'm pretty sure this was right after there was a message about a new war or hostile situation going down between my faction and some other. Anyways, I got completely pissed off because I figured letting my own faction search my ship was just a formality but those dickheads ending up stealing all my weapons and records, and I had a good amount of each. When I went to the palace I saw that I had to buy a new Death Warrant and Trade License because of the new situation, so I got doubly fucked. This was after I had just got done digging myself out of a big hole too.
