It appears that if two factions are in a Trade Alliance (A and B), if you sell the special goodies to A your rep increase is higher for B than for A.
It seems like it should be the other way around... so that the faction to which you traded the artifacts etc would give you the greater reputation increase, while the allied faction would also give you a bonus, but less of one.

hmm... nevermind... i just tried it again and it looks right... maybe it happens with certain factions? But maybe that is by design... certain factions like certain items more than others?

Depending on a mix of special rules, percentages, rumor ratings (how long ago the last shortage was, in turns, for that resource, for that faction) and conflicts (how long did the last trade war last) and how old (how many turns) the Trade Alliance that is granting the reputation ... Sorry it is complicated and because it is in a Java method, I can't easily post the equation.
