If you only have Hab 1 tech and more than 200 credits in your bank, pressing the 'build hab' button on the colony screen (the one you get when you just pressed a colony) will cost you $200 instead of $100.
Hopefully that makes sense. >.<

In that case, the game is subsidizing the Colony Upgrade.
If you do not wish for this, then use Buy, not the auto builder.
This isn't a bug, it is a feature.
