I think it would be very interesting to have the conflict status effect the repair rate of non-faction ships. Let's say De Valtos and Cadar are feuding (like usual) and a De Valtos ship is near a Cadar planet. The repair rate would be reduced for this vessel, though I don't think it should be completely eliminated, even during a solar war (you can always find some kind of shady mechanic). However, De Valtos and Rychart have an alliance, so that Rychart vessel is getting a repair bonus in De Valtos space.
Related to this would be the ability to change ownership of a vessel, perhaps through a new treaty, or perhaps through a new dialogue box on the politics tab. Make a Templar or independant faction neutral (no bonuses, but no penalties, either) and the other three factions normal with their bonuses and penalties. To avoid people haphazardly changing factions every turn, you could make it so it costs a certain amount of EP and/or credits to change faction ownership.
The idea behind this is to take faction ownership beyond the level of who pays for the ship to having a significant strategic importance.

Great idea, I've added it to our list of conflict effects that we might implement in the future! While a Star Trader may change allegiance, Faction ships would never change ownership - they are built and crewed by a single Faction, there is no switching all those Javats to Cadars One reason to vary your fleet make-up is to avoid crushing the morale of one Faction over another in a bloody war.
