How can I recover from negative profit? I sold almost all of my ships, but morale on some of my colonies is low because all i could do was build ships to fight off the invaders. Now that the enemy invasion is over, I cant improve any of my systems because I dont have any money.
What is the process for recovering my empire?

Check your politics screen under 'empire summary'. You may be able to remove negative politics and replace them with income boosting/maintenance reducing ones, such as trade alliance etc. If you have any FDF buildings they can be scrapped to reduce maint, but keep everything else. If your spice on a colony is larger than your population your morale should improve slowly and maint will decrease, hopefully enabling you to start turning a small profit. I am definitely not an expert at this, but this may help somewhat. Best of luck with your attempt to get your empire back on track, and remember you can always start another while you grow more experienced

First, we must determine what you have negative income.
If you have destroyed your fleet, it probably isn't ships.
If your Empire does not have enough profitable planets, it will have negative income.
Not all Colonies need to generate income, but most of them do.
It is possible you have a few spectacularly poor performing Colonies, or that across the Empire things are out of balance.
The other possible cause is negative politics.

Definitely politics. Especially if your economy is TP based.

If it is the case of politics, you can still enact treaties even with a negative treasury.

Well this is pretty frustrating. I started a new game and everything was going great. Then a few planets had morale drop and bang I was in the negative. I cant seem to turn it around with politics and there is really nothing that I can do except watch the treasury go lower and lower.
This is the first game I have played where there is really no way to recover.

What difficulty are you playing on? I know that I failed epically at the higher difficulty levels at first until I got some more practice on Normal and Easy.
Another thing to check is to avoid overpopulation.

@frac - also, what is happening that is causing morale loss? Are you not building enough Spice Dens?
Did you play the Tutorial?

Colony count imbalance where certain faction has too many colonies compare to the other two can cause all kinds of political nightmare as well. Trade Wars, Embargoes, Solar Wars, etc. All these will cause negative income. You will have to use the various treaties to get out these unpleasant situations and you can still use them at doubt TP cost when you have <0 money.
Balance colony growth is very important. Having certain factions that generate good income (eg. Clan Javat and the mining bonus) will be a better long term solution since you just make less money in tough times as oppose to negative money.
Once you get into Hard difficulty or higher, you may have to restart the game.
Negative income + Negative treasury + Xeno invasion = DEATH sooner or later

In Normal difficulty I recently saw profit go negative after I went on a building spree. Yeah, I was in a panic too as I watched the numbers get worse. Started looking for assets requiring maintenance to sell off, and ways to make people happy for free. The thing was: All CP were allocated and there was no leftover cash, so all maintenance costs turned into negative profit. The numbers came back to normal after the first few constructions were completed. I quickly learned a few good lessons about managing the bank.

Captain Starbuck welcome to the forums! Managing the economy is a delicate business, especially when I inevitably cause simultaneous xeno invasions and alonost bankrupt myself with new comstruction

Beware of demolishing buildings, you don't get anything back. Better to plan ahead and only build what you need. For example, try not to get too many empty hab units. Sure they'll fill eventually, but until they do you have wasted resources (both time and money) on them. More important, you're paying maintenance that could be income and that income could be invested in mines or trade to become yet more income = growth. Always try to get compound interest to work for you, not against you.

Demolishing your way out of debt is usually pretty hard, unless you have way over built your empire.
