There is a rumor of Treasure Hunters that can, if the Captain does not reach the Cache in time, can remove all the resources.
This rumor is the only way for a cache to be removed by the game.
It is possible to forget where they are tho.

One possibility for upgrades early in the game could be traps you could add to your cache to increase the rating. That would fit in when your crew and captain end up running into traps when looking for treasure yourselves. There could be different levels of traps with increasing prices.

interesting. i'm going to leave caches alone until after player bases.
i think the mix i am testing right now is nice -- caches become a secondary way to store after the player-base warehouse.
it is an open idea tho, improving caches -- but one that has to wait.

would it be better to keep trying to find my cache or write it off and create a new cache?
also, is it possible to "rent" a warehouse at a major urban center somewhere? possibly with different sizes at different rates? or even better, to just "buy" one outright?
with dry docks, i dont know how much need there will be for this, but still, could be useful.

you will be able to fill up a ship and park it at a dock. that will be the equivelant.
the Faction's response to "can I rent a warehouse" is "don't worry just sell us the stuff and we'll hold on to it for you. you can buy it back at any time."
