I'm curious how y'all go about upgrading your fleets. Do you bring in higher tech ships one by one as new tech becomes available, our do you do a mass rebuild after a certain amount of time?
Around turn 1000 I lost my first combat ship of the game, Mok's Wrath. She was at full health, 40+ exp, decent positioning, but two xeno missiles destroyed her. My fleet had been taking noticeably more damage as I mopped up a third xeno race, the Nyktos, and despite massive experience was having more and more trouble scoring hits.
It was good timing, as my treasury/income were no longer able to sustain the war effort and breakneck pace of colony founding, and the entire ship side of the tech tree was uncovered. So I finished the Nyktos off, regrouped, demolished my experienced invasion fleets, and then demolished my combat ships as high tech replacements came off the line.
Its suddenly a whole new universe.

I wait until I have a very significant series of upgrades. These phases are usually ushered in by a new set of reactors.
Once I have sufficient tech to rebuild my fleets, I dismantle the ships with the least EXP, then have my major CP systems get to work rebuilding the fleet.

I would use them to scout how many ships the enemy has. and maybe take out 1 or 2 and have them run around in circles while I prepare the new fleet of exterminator 2000. lead them back to my ambush position and test my new guns.
