Just curious: why does my crew always dislike working against the independents?
Also, I've run into several ships that seem to have contradictory descriptions. For example, a ship is described as being mass murderers and wanted people, and also a merchant that only deals in legal goods.

Those descriptions that seem contradictory are actually applied to your ship. Depending on the Faction who controls the area, your ship may be neutral or wanted.
Your Crew (for most character classes) dislikes working against Independents because many of them are themselves Independents. Most "Recruit" operations take members of a Faction population into deep space, probably never to return to Faction life as it was before. The game assigns a certain percentage (based on Security Rating) of those recruited as "Independent Crew" instead of "Faction Crew" and that percentage determines if they like or dislike the missions.

Cool - something new learned today. Recruit from only the most pedigree Faction worlds and attack independents with near impunity ... muahahahahahaha

And there is no way I can get my factionally aligned crew to push the independent crew into wilderness traps first? You could add a hidden flag tagged "Slytherin" whereby my captain is known for favoring factional crews None of this half-blood stuff

Well you could do a bunch of entertain actions in port on a high security faction world. That would lose you crew you could then replace with loyal anti-alien factioneers. Over a few operations that will increase the radio of good too bad crew.
Or you could take a page from my rabid pirate captain and just never recruit from those alien loving hives of scum that Indeps call civilized worlds.

I've tried inserting independent crew into the torp tubes but all that results in is a total dis-assembly of the tubes in the planet dry docks. You wouldn't believe how much of a plug a crew body can be!

Just explain to them that in space together as a crew we must all be "intra-dependant". Also anyone who witnesses independent behaviour should report that to me shortly before we land on a new exploration zone...
