Are there any upgrade to reduce environmental damage our do you just need to stay at your planet's quality level?

Overall you should stay at your Planet's Quality Level whenever possible. It can hurt Morale, but 10 Morale isn't required to have a properly functioning and profitable Colony.
On a case by case basis, you can decide to exceed it or not.

Cory Trese, I have a question about upgrades and quality. It should be obvious to me i know, but I'm having trouble understanding for some reason.... Does every building that is built on a colony's surface count towards that colony's quality? I mean, if a colony has a quality of 5 and you build 3 mines and 2 hab units, does that mean that you have now reached the capacity that the planet itself can sustain? So if you build an orbital mine, no problem. If you upgrade from mine 1 to mine 2, no problem. But, if you build a factory, you have now exceded the quality of the planet and it can lead to possible environmental damage and even morale loss?

Yes, with the exception of Terraforming Reactors.
