Ok, I know this kind of thing has been attempted before, and you guys have affirmed that CK and ST happen in different universes. That being said, you can't expect people not to still try! So, here goes, my two attempts at bringing together the two story lines.
Option 1: Aztek, Mars, Yakashima, and other mega-corps not located in the NBZ, come to the realization that they will never be able to undo the damage done to our ruined planet. So, starting with Aztek, they begin colonizing other planets in our solar system. The three corps change their names over time, with Aztek becoming the De Valtos Syndicate, Mars becoming Cadar, and Yakashima transforming into Rychart. One day, after much of the solar system has been colonized, a Yakashima engineer discovers a way to make FTL drives and communications. Finally, humanity is unshackled and ready to conquer the galaxy.
That is, until they encounter a serious threat. Orbiting near a supergiant star, a race of unimaginable power, the Alfann, violently resist the colonization of their systems. They are primarily energy and plasma, contained by a small, hard magnetic core. This core turns out to be a weakness the humans can exploit, during the battle in their favor.
That is, until the Alfaan unleash a bioweapon of unimaginable power. Designed as perfect killing machines, the Xeno tear through the ranks of humanity, crushing their outer colonies with ease. Fear leads to desperation, and the treaty of Shalux is overturned. Knight Horizon, which has been providing contractor security and mercenary forces for generations, is tasked with creating sentient drones out of the hardest known metal, Narvidium. These drones, referred to as Narvidians, prove extremely effective at battling the Xeno, forcing the Alfaan, for the first time, into a defensive position. Seeing their demise imminent they use the hyperwarp gates to launch the Xeno and the Narvidians toward the galactic core, hoping both will be consumed by the supermassive black hole in the center, and hide themselves in the hyperwarp gate itself. However, humanity is decimated from generations of fighting, and focus on rebuilding their fallen empire.
For the next 100,000 years, humanity rises from the ashes in a golden age of technology and expansion. They expand throughout the Orion arm of the galaxy toward the galactic core, which is seen as a source of unimaginable energy for their society. That is, until an ancient weapon emerges from the core. The Narvidians, far from being destroyed, have established their own empire in the core and have been improving the Xeno for their purposes. The humans in the coreward colonies manage to survive the initial battles thanks to the skill and expertise of Song Xi, who becomes leader of the KH colonies. In an effort to be seen as a political power in their own right, Prince Xi renames KH as the Steel Song clan, and continue to fight against the encroaching Narvidians. Fearing their drone armies would be used against them, they abandon the use of drones in favor of close in combat, but are ultimately the first to fall. One after another, the clans and syndicates continue to fall, and humanity becomes enslaved. However, one man, a Zendu named Shalun, led an army of battle mechs against the Narvidians.
And the rest is ST history. Humanity was morphed into the grotesque Xarth in the collective memory of humanity as part of the myth to warn future generations of the dangers of FTL communication.
Option 2: After the events of the Exodus and reestablishment of the factions, the Narvidians are able to find humanity due to the Xeno cults. Another great war is waged, ravaging the quadrants, but ultimately destroying the Xeno and Narvidians entirely. During this war, a handful of ships are sent out to another arm of the galaxy, filled with embryos of humanity who would never know the horrors of the wars. The ships would seek out worlds where humanity could be reborn, ultimately coming to rest on the worlds of Age of Pirates, Heros of Steel, and Earth. Humanity was seeded on these planets, the ships self-destructed…
And the rest is human history.
