In a great old game called warlords, instead of a combat unit appearing where it was built, you could redirect the output. This effectivley took into account the travel time to arrive at the destination. The unit would appear at the destination as if it was built there. This would reduce the amount of unit relocation when building in far away cities.
I think X4 could benefit from this feature.
EDIT: I should add, if the city was lost before the units arrived they would have to go back. So if it took 3 turns to build and 3 turns to travel, the unit would arrive in 6 turns, but if the city was lost before the unit arrived, say it had traveled 2 turns out of the required 3, it would then spend 2 turns returning to the place it was built.

Such a great idea -- definitely something we'd want to include in ST 4X 2.
