Not sure if this is a bug or a deliberate design decision, but it's possible to end up with positive rep with all factions yet still be a wanted criminal. Basically, you first get negative rep with a single faction and become wanted. Then take advantage of trade alliances and solar/spy wars to increase rep with that faction well into the positives. Since you now have positive rep with every faction, you can't buy a pardon from anyone anymore. So it's actually possible to win the clan/syndicate hero awards while still being a wanted criminal. 
Ironically, the only way to get a pardon after reaching this state is to reduce reputation again until it's negative with some faction, and then it becomes possible to buy a pardon and clear the wanted flag.
