A Hydra Leviathan Armor suit stands somewhere between 3.0 and 3.8 meters. This has been bothering me for a long time. The implication here is that ship corridors are 4 meters high for some reason, as there is no other way these templars could fit in them. That seems like a really bizarre and unnecessary height, considering ship architects should be doing everything they can to conserve space, mass, and materials.

I don't see the issue.
If the architects of the ship understand that the Levaithan pattern mech is ubiquitous in ship combat, cargo operations, exploration and deep space / orbital mining then it would seem that building ships to accommodate them would be normal.
It seems like the ship architects would conserve space, mass and materials only so much as they are able given the requirements of the crew and use of the ship. If they conserve so much of these three resources that the ship can no longer accomplish the mission set out for it ... wouldn't they be, by definition, really terrible ship architects?

I wonder how many cowardly captains and crew have hid in human-sized rooms like kitchens, crew quarters, or some other room that wouldn't need to accommodate mechs while their ship is being boarded by Leviathans. lol

I suspect the Leviathan warmech just stands in the door of the kitchen and fires fragmentary shells and grenades until the motion tracker stops returning any signatures

All of this makes me think though... If you were a smuggler running illicit alien artifacts it would be in your best interest to have a ship that doesn't accommodate the Leviathan warmech pattern.
I suppose the answer is that the Leviathans just cling to the outside of the ship firing fragmentary shells and grenades into the ship until the motion tracker stops returning any signatures.

Also this means when you land and the repair crew trying to walk their welding frames into the ship they cannot get in. Trade off might not be worth it ... ship cannot be boarded, also cannot be repaired

The Leviathan mech was originally adopted for mining inside the atmosphere of gas giants, capable of protecting the pilot from radiation, intense pressure and incredible temperatures.
That original design has been adapted into a multitude of uses -- only the Templar Knights have truly mastered fighting in them, but they're not exclusive to the Templar orders.

Are there normal star trader captains with the combat version of the Mechs? For example your own captain in Star Traders RPG? Or are only Templars capable of using the combat mechs?

Leviathan Mechs are only possessed and piloted by the Templars. They are excessively large, expensive in use and maintenance, and excessively hard to pilot. Without the hundreds of years of combined knowledge and muscle memory, the Leviathan is clumsy and slow in combat and are at risk for tipping over when attempting to move quickly. Also, they have a history of exploding if they are not used correctly, or burning their pilot alive. Star Traders have significantly smaller, lighter, less expensive variations like Exo-Suits.
