I surrendered to a Bounty Hunter ship while I was carrying rare metal. After surrendering, the end result screen said the BH ship seized my rare metal, but my cargo was still there. Later I surrendered to a spy and the same thing happened.
I was not carrying any trade permits.

Sounds like a defect. Just to be sure, you're not playing a Smuggler somewhere on your Crew?
