When I'm in ship to ship combat I click to activate one of my torpedoes and then have to scroll down to select my other torpedoes. This gets repetitive and a little annoying. It would be better if weapons were either grouped by range together, or if the ones you can't use at that range are greyed out and the ones you can use are shifted to the top together.

Yeah, I plan to sort them by range delta so the first weapons in the list are the closest in range.

Also If destroyed weapons could be removed from the list this would help too

Also If destroyed weapons could be removed from the list this would help too Nah, we don't want to remove them. But sorting them to the end or making them visually obvious is on the roadmap.

Definitely having a visual identifier for a weapon's status would be nice. Even something as simple as a red X over a disabled weapon would be good.
Does degraded condition effect weapon effectiveness? If so, it would probably be a good idea to have some easy to see indicator for the weapons letting us know how much damage each has soaked.
On that topic, does damage to the various shop components degrade ship performance?

Performance degradation is not scaled by damage for any system. We evaluated it, but it wasn't good, so we did away with that idea.
Weapons are too damaged to fire, or firing. I agree, a visual is necessary. We will wait to see what the art team does, it very well might be an "X"

Depending on how much time and energy you want to put into it, it might be cool to have the weapon tile itself appear damaged. As if the tiles were glass fronted buttons that we are pressing, and when a weapon is too damaged to fire it is cracked/smashed. We can still see what it is under the damage, but just barely.
