Losing ship weapon upgrades

So I replaced my Guardian Interceptor's starting Hellfire Torpedo with a Torpedo Dual-Laced Array.

Right after this I ran into a hyper aggressive Pirate and ended up losing the fight and getting looted.
Staggered into port and got repaired and replaced a couple lost crew but noticed my Ship Soak numbers were off.
Went looking and the Torpedo Dual-Laced Array was gone and a Hellfire Torpedo was back in place.

Rather big annoyance considering the price of that upgrade and fact that I don't have the money to replace it.

Also wondering if this bug during repairs could be the cause of grävling missing passenger cabin with the ship getting it's component reset during repairs.
Oddly enough my twin Barracks 2 are still installed so didn't totally reset ship to its starting stats.

I'm pretty sure that this has happened to me as well. I just thought, hmmm, must be a different captain where I upgraded the torpedoes ...

There is a very very very specific set of actions that have to be taken in here to somehow work get the code that runs the save to be skipped.

What exact super-specific set of steps that might cause this have, as of yet, escaped me.

I have put about 6 hours into trying to figure it out today, currently on a Captain called "Cabin 134"

Would it help if I made a twitch of my whole run? Cause I can reproduce the vanishing passenger cabin on demand.

Okay, I have never done a twitch before, but this tablet is supposed to be hot for doing them. But it is 4 am, and I was going to go to bed before midnight, for _certain_. You make such cursedly addictive games, my friend ... Learning how to do a twitch shall wait for tomorrow.

Seems like this has been figured out and fixed for next.
