Ok odds are you'll never have a full crew with no negative traits. Some of them such as Brute your likely to want off ship as fast as possible but others you can use to your advantage if you have the right crew.
As an example the Worldsick trait which causes the crew to lose 1-4 morale on leaving a planet. Obviously don't want an entire crew with this trait but one or two can be turned to your advantage. There are a number of Talents and positive Traits that only take effect when your crew is in the Spice Hall, Talk in the Hall and Storyteller come readily to mind. Now if your crew stays at or near maximum Morale chances to get in the Spice Hall will be greatly reduced and that's where a negative Trait like Worldsick can actually create an advantage for you as the consistant small drop in that particular crew members Morale will see you making more regular visits to the Spice Halls to lift their spirits.

Odds are also that negative traits are going to end up piled up next to traits you like. So, your Soldier is a Brute, but he also has Righteous, Hard Hitting, and Tough. At that point, you might want to find a way to live with having one Brute on board, because he is a monster in crew combat.
Traits won't be a completely passive part of the game for the player . Looking forward to rolling out the Motivation Engine.

Agreed that your probably not going to always find a given trait, must fire or must keep at all costs and definitely looking forward to seeing the full engine at work.

My perpetually complaining crew handle that problem without any boosts in that direction.

If you'd quit whipping them and actually paid them on occasion you'd find trips to Spice Hall to be a much rarer occurrence and that you only need pay for a single round
