So far it seems far to easy to generate negative rep with factions and much more difficult to foster positive rep.
Wondering about other peoples take on this.
As examples Current Captain on hard, Clan Zenrin in his starting Quadrant that has one Cadar and one Indy planet rest are Zenrin so this is solidly controlled Zenrin space. Encounters Thulun Pirate with combat only option given in preamble. Spend first 2 turns trying to escape before giving up and closing distance to bring more weapons into action. Win fight, yes I took his cargo of refined spice and small arms parts and some of his fuel, but I also ransomed the ship and crew back to Thulun instead of executing the lot as Pirates and criminals and selling the remains of their ship as scrap. Got a -5 rep penalty with Thulun and I hadn't even left home quadrant yet. They forced the combat damaging my ship and killing my crew members yet somehow I end up the bad guy. Next example is selling a load of Hydrogen to a DeValtos zone and getting nailed with -26 rep from Moklomune because they have a trade ban that you don't get alerted to prior to the sale. At least with proper officers in ST RPG you get a warning before potentially selling or buying against trade bans. If such notices are available currently then I guess I'm just not paying close enough attention.
I'm only on turn 839, have barely left starting quadrant and yet my rep is as follows.
Zenrin +32 (all my missions so far have been for contacts from my own faction)

Alta Mesa -3

Go find a low military planet owned by a faction you wish liked you more and patrol there. Better if they have high economy. And if you are rubbish at patrolling, nevermind ....

It sounds like in every case you made choices that increased Rep damage: 1) You looted 2) You ransomed. You can just leave instead, you don't have to take this money and extra Rep damage. Yes, destroying to Salvage is worse, but Ransom is still an overtly aggressive behavior. 3) You traded into a Trade Ban. There is a warning about that in the UI. It has a big blueish icon for the conflict type and a big chunk of text. So, you've always got the option to avoid that.
The game can't ignore actions that cause negative Rep.

If your refering to that box of scrolling text on the bottom right of main Zone screen, often so much info runs through that important info gets missed as it's hidden by the various popups for other actions and you have no way to scroll back and see what you may have missed. Need some sort of pop up warning in the actual exchange screens or a small banner at top of it that displays current bans. Same banner could also list any current surpluses. Probably not feasible in current budget but having a "news" ticker at top of the various zone screens would be awesome, current market hostility between DeValtos and Rychart extends trade bans, recent weather has seen a shortage of wheat, opening of new mineshafts has created a surplus of scarce ores... As for Combat I guess I'll just take my lumps.

When you have selected a resource to trade, in the detail pane where the slider is, you will see a warning right there.

The trade ban stuff should come first, I think, if it exists, and then the buy/sell and then finally the description, so that in the usual case the buy/sell and the description will fit.
