I destroyed my first Zeno ship. I chose to salvage made $1,000. Why would I get a "Rep -2 message". The whole damn galaxy ought to be thrilled I took out a zeno, there should be a small amount of positive rep. Nobody should care what I do with their dead carcasses. I should be able to do anything to them without penalty.

Xenos aren't implemented yet. What you just shot down were 2 nutty kids flying in a Juror with cool graffiti on the outside, and a hailing frequency set on loopback playing 'I am a Xeno ... yes I am ... I am a Xeno ... tremble before me ... I am a Xeno'. But since Cory had to stick somebody into that Xeno placeholder, I think he stuck independents in there. So you lost rep with the independents. Who don't track rep. So nothing of consequence happened.
Real Xenos arrive later.

For internal AI and flagging purposes, the Xeno also possess a Faction, the hidden Faction #500 "Xenoscum" We will work on getting those non-Faction Reputation notifications cleaned up, they're confusing. As grävling says, hidden Faction reputations like Indy and Xeno don't save, so no worries.

Fixed for next. Xeno Reputation bonus provided for Quadrant owner.
Re-did salvage rules to match design, now giving between $500 and $28,000 for Salvage instead of a flat $1000.
