Military Officer gets +2 Pistols +1 Tactics +3 Command Military Officer captains get Commander as a second job. that is +1 Tactics, +3 Command, +2 Intimidate.
i.e. exactly the same, except that you get 2 Intimidate instead of 2 Pistols.
Unless you have something great planned for pistol using, I am finding that they are a skill for your combat medic, only. It's just more fun to lead from the front with a sword, or destroy from the back with rifles. Which means I cannot imagine ever wanting a progression in Military Officer as a captain, and it seems quite odd to utterly ignore your named profession when it is level up time.

I always take a Pistoleer. Aimed Shot, Pinning Focus -- wouldn't want to try to fight without them. Would take a lot more damage from the enemy I think. But, that's fully wrapped up in the Talents I am using in my Soldiers and Swordsman too. So ... my combat build requires them.

About 50% of the time I replace all my Swordsmen with Pistollers and go 3 Pistols + Soldier or 2 + 2

Oh yes, it's just as a captain I don't want to be the person doing that, because I want the person doing that to have a Pistoleer job, and with only 1 job slot available for choice for the captain, I end up wanting something else ....

I think the oddness is related to the fact that Pirates get the jobs Pirate and Swordsman and Zealot get the jobs Commander and swordsman. So my Zealots and Pirates can get out their swords and start chopping, quickly. But my military officer seems underpowered in pistols compared to the Zealots and Pirates -- and if I decide 'you know, you really need to be shooting better' I don't have a job boost that says 'lots more pistols, now!'.
Maybe the military officer wants to start with Military Officer and Pistoleer as jobs? This will, of course, disappoint those military officers who never plan to leave the ship, the cowards ...

I don't think so ... the Military Officer is a leader Job with a side of fighter. If you want to morph toward fighting, take Pistoleer.

About 50% of the time I replace all my Swordsmen with Pistollers and go 3 Pistols + Soldier or 2 + 2 Had a bad habit of firing my swordsman right at start and going 2+2 Pistoleer Soldier. Don't do it as much anymore but still not completely sold on the Swordsman talents. Also the MO Captain is sort of a reverse of what my Spy Captains often end up as if I can pick both second and 3rd Jobs. Gives me good combat skill if I need/want and the Talents for Commander and MO are very handy for smooth operations and finding good crew.

So many ways to go The new Bounty Hunter Talents are really appealing, as are the new Commander ones too! Both make me want Officers of those types in the battle.s
