I know the flavor text in the Spice Hall sometimes says you can undo it if you get a new ship but that hasn't worked for me. And I've really worked hard. On one game I switched ships 3 or 4 times and didn't shake the flag. I'm also sure that it can't be removed with pardons or positive reputation. What do I do? Also, in my last few games I've gotten the most wanted flag by surrendering to pirates. This must be a glitch of some kind, since I can't imagine how doing that would be a criminal act.
