There's plenty of planetary exploration going on already, so I thought this might be a nice little incentive to get people into doing more exploring on a galactic scale.
I'm assuming just simply flying around already gets you XP through checks and stuff, but there could be a small bonus for "clearing the map" (>90% visible) and finding hidden planets?

There are already a built in XP bonuses.
I don't think encouraging sector exploration just for the sake of clearing the maps is a good thing to associate bonuses with.
The design concern here is related to undesirable behavior and rewarding non-fun activities.

Discovering planets that were completely covered by the fog of war is kind of fun, though. Be more fun if they turned out to be secret bases of your enemies, etc.

I get what you mean.
Is there any sort of feedback that would signal to a player, "Hey, you've already found everything on this map." so they know to stop looking? Cos we can't really tell if there's going to a hidden planet in that dark corner or along the zone edge...
