Well, I only have one, but in case anyone else has one...
Do alliances give positive rep to both factions or only the negatives?

negatives. Only negatives. The only time they can give positive factions is fulfilling contracts, but I wouldn't say it with certainty.

They can give bonus rep for completing contracts from the allied faction. If you have a high military rank with the faction that is allied to the one that sent you, you will get even more bonus rep and a toast message that says something like "Oaths of loyalty upheld, reputation gained."
I'm not entirely sure what rank you need to start getting the "oaths of loyalty" extra rep, but I think it is 6 & higher.
