I have trouble knowing what's going to happen when I surrender to various kinds of ships with various levels of reputation/disposition. Is this documented anywhere? I'm not sure if it needs to be in-game, but I'd love a wiki page on exactly this topic if it doesn't exist already.

Factions you have -60 or worse Rep with will execute you. Game over on permadeath. Between -30 and -60 will see you imprisoned, losing Rep and time as you are imprisoned.
Pirates will loot your cargo hold, or execute you as above. They will not loot if you are friendly to them and you have a trade permit.
Zealots and Military ships will confiscate Cargo that is not Trade Permit protected.

When you surrender and they "Document" your ship and whatever, does that have any actual effect or is it just flavor?

You can be:
- Inspected / Searched
- Looted
- Tossed in Prison
- Executed
- Disgraced
- Reported
Yes, each has in-game effects different from the others.

Does being Disgraced cause any crew morale loss? If not, should it? At least that's what the name suggests to me.
By the way, why is there no option to Surrender once you are already engaged in ship combat?? There have been occasions where I thought I could take on an enemy ship, but turns out it was a bad idea. I'd rather take a gamble with imprisonment/execution vs. knowing for sure that if I keep fighting, my hull is going to rupture.

Starting with a pretty minor penalty, we will monitor how much of an impact it has and work on balancing it.
