I've known it's happened a lot just figured I'd whacked someone from the wrong faction and took a hit... ...but I've been paying closer attention and aside from losing the odd -1 here or there from retreating I'm not sure what could be causing it.
I have talents to reduce loss...and this round I'm doing my best to avoid rep losses from anyone so I'm sort of lost as to what could be causing it.
*edit: Just picked up Magnanimous Victory and purchased rank-4 again...

Ok. Check the "Permit Benefits" list when talking to a Contact about it -- specifics listed there.

If I may add to what fallen said, the higher ranks of permit, rank, and edict are all susceptible to being downgraded if you take more than about 5 points of faction reputation loss. That's why my character has a rank 6 edict rather than a rank-9.
My character is on good terms with all human factions, which is hard enough. It's even harder if you want to maintain high-level permit, rank, or edict with more than one faction. Because you can't simply take the hit and then make it up with patrolling, for those high-level goodies you've got to not do anything to anger the faction beyond a 1 rep loss at all.

So to to be clear. My confusion came from the description, and how I thought talents related. I realize it’s -4 causes a loss in rank but thought that meant in one encounter not cumulative.
I’ve even been cognizant of mission flag markers on the right hand side before accepting as well as after a resolved encounter and was thinking only a -4 in one hit would cause it.

It is all at once. But you lose the TP4 with just -2 reputation if you don't have ultra-high rep with a faction.
Note that Magnanimous Victory will not prevent permit loss.

I was wondering about that...thinking it through from a psychological view I had this "Sorry I blew your military patrol ship to smithereens ... you still like me right?" sort of a feeling.

Magnanimous Victory cannot be used once you have taken any overt aggressive actin.

Magnanimous Victory cannot be used once you have taken any overt aggressive actin. What now? The description is: "Forgiving and charitable even in victory over another ship, negates Reputation damage up to your Negotiate Skill" If this does not trigger after attacking a ship, when does it trigger?

You can definitely use it after torturing people, robbing them blind, and conscripting their crew. I think Fallen may have misspoke? Or things of "overt" different than I do. It is true that you cannot use it after blowing them to smithereens though.

you cannot do it after ransoming the crew
or destroying the ship
or killing everyone on board
Overt hostile action [against the faction]
Obviously the action against the ship is overt <3

It's basically a "finisher" talent. You can destroy, ransom, leave, or apologize/leave. I used it for the first time last night and actually laughed when I thought about it... "So here's what happened, they started it...and yes I maybe got carried away killing 2/3 of the crew before the Captain bought it...and I'll admit I took some fuel. And I apologize for that. But I swear the cargo hold was empty when I got there. So here's what's left and...we're all good right?"
