When you have changed your armor or weapon you get an option for "Auto"

Either I'm missing something (50/50 odds on that), or, it looks like that option always picks the Weapon Locker, regardless of any others.

Yes, that is correct.

Yes, Auto means that it automatically equips the character from the weapons locker.

As soon as you manually equip, it no longer automatically changes anything (unless you replace your weapon locker component and have a weapon locker weapon equipped, in which place it replaces it with the equivalent type from the new locker).
