Intro for newbies first, advanced questions below.
Skill bonuses are indications that some crew members are better at some things than others. E.g. you'll see one of your engineers have '3(8) Repair', meaning they have 3 points in Repair from their levels in engineering, and 5 additional innate points because that crew member specifically is good at tinkering with things and thus gets additional points in the repair skill. In some cases these skill bonuses are useful, as in the example above, in some cases they are useless, such as a '0(5) Repair' on a swordsman.
Some of these skill bonuses actually come from character traits, e.g. the often desired 'spatial' personality trait has a 20% chance of granting an additional point in Pilot at each level up. Useful on a wing craft pilot, not so on an engineer.
Some skill bonuses are NOT due to a personality trait, e.g. there is no personality trait that gives a bonus to the skill Rifles, yet you can still recruit Soldiers who have e.g. 3(8) in Rifles. And you could have an engineer who has 3(8) in Repair even though he doesn't have the 'mechsync' personality trait which has a 20% chance of granting points in Repair.
Questions: - which innate skill bonuses are available and which will never appear? Can you get innate (not due to trait nor profession) skill point bonuses in ship ops? Electronics? gunnery? - are some innate skill bonuses and professions mutually exclusive? - are innate skills dependent on where you recruited the crew member? Planet stats? Faction? Level at onboarding? Reputation with faction? Something else?

I hesitated a lot before answering these questions, please find below my assumptions from playing the game a lot(grain of salt required, large volume of runs does not make the following bulletproof!!!): - which innate skill bonuses are available and which will never appear? Can you get innate (not due to trait nor profession) skill point bonuses in ship ops? Electronics? gunnery? Answer:all the skills in the ships-ops section will never appear as innate(1-6 range bonus innate skills) : Pilot, Ship-ops, Gunnery, Electronics, Navigation Recruitable Kickstarter characters are an exception to this. - are some innate skill bonuses and professions mutually exclusive? Assumption:I have no proof but no in my opinion, it's very hard to pinpoint if there are any (like doing massive scale tests) - are innate skills dependent on where you recruited the crew member? Planet stats? Faction? Level at onboarding? Reputation with faction? Something else? Assumption:Yes, recruitment zone type&stats,planet type, faction, your recruit profession can influence innate bonus skills but RNG&weighting are pretty major factors (exact internals only devs know ) Level at onboarding will help more to get with bonus attributes, I don't know if this helps to get you higher lvl bonus innate skills. Maybe more knowledgeable people will have more exact answers. Hope this helps!

Yes, there is an exclusion table between starting recruit job and innate skill bonuses. Swordsman never start with Rifle bonus and Soldier never start with Melee bonus, for example.
Starting Job is the driver behind innate bonuses as to what bonuses are granted. High level characters can get higher level innate bonuses (which also helps make up for any Traits that grant +1 chance per level).
