Do you always get the prime pilgrimage mission when asking for missions after returning from the diplomacy missions (Calagen Faen is the one who gives the mission)

Calagan Faen guarantees a certain set of stories visiting High Princes involved in the conflict yes.

And of all the story missions you get besides the ones from Calagan's family members, "Prime Pilgrimage" is the one you really want to do, because it gets you a contact with a potential 10% discount on new ships on what tends to be a world with good Starport and Military ratings. Note that, unlike the main story missions, if you fail this one, something bad happens: you don't get the contact.
