The problem I am having with the game is I keep on eventually getting into positions where I cannot win. I am harvesting on an easy planet rated, such as one rated at 3. I run into the "genocide bug" where if I have fewer than 30 crew searching I am almost guaranteed to loose at least a few of my crew or most of my crew. It then coincides with a time where I happen to have low resources and money, so all I can do is continue to try to harvest so that I can buy water-fuel, and try to recruit, which usually results in the recruiting options running dry. To make matters worse I am running back and forth a lot, so I run into more pirates than normal with some damaging me before I can escape, which I cannot repair because I do not have the money. So I end up in a situation where I have few crew, a heavily damaged ship, no resources, and no money. This results in the game giving me the choice of either starting a new game or hoping for good luck.....

If a planet is exhausted, the Captain needs to move on. He's simply scoured the surface, found nothing and faces only death and dangers if he continues to search the wastelands.
The "genocide bug" is otherwise known as the "Richness = 0" feature. The Captain has failed or succeeded enough times to temporarily exhaust the resource. If done without care, it can become nearly permanent for that game.
Exploration is a bad "escape plan" and I'd suggest trying piracy if you are low on luck. You'll either get a new ship and crew or you'll get dead =)

Another way to ask this question is: What do you think a game like ST RPG should do in this situation? calculate that you have exhausted your potential for the captain and offer you retirement?

there is a trick to escape from heavy damaged ship, 0 fuel and 1 morale with 5 crew on board situaton - trade damaged ship for rank shuttle
you will lose actual ship but you will get crew and money to buy fuel
this situations only occures at first stage of game, when your faction is your only hope, and losing starting ship is not a big loss. in late game you always have money, reputation and hiden caches so its easy to recover from tough fight

anyway recovering from that situation on crazy level could make you really happy
its quite easy to millitary officer class (fight for controll when mutiny, doing contracts for delivery and all earned creds put to repairing your sails - when they are done - buy water-fuel) other classes have hard time at begining in that situations - so trading for shuttle could be only option

nice post. totally good advice and the very reason that the shuttle exists.
the respected military officer arrives, his ship in shambles and his accounts drained.
the military won't just cut him off -- they give him another chance. always trade you a cheap shuttle, and usually kick you some money to buy fuel -- just like you said.

Is there any notifacation saying when you drain the harvest or explore options?

No there is no message. Perhaps one should be added for lower difficulties
