How bout the ability to change ship upgrades at the docks. You could make it a combined cost of the original product price and a re-fit price combined. Just a thought cause kinda gets hard sometimes to first find the ship you have (since I really love some of the ships I buy) and then trying to find the upgrade you want again. But it can be quite a nice change in pace say if I didn't want to be combat optimized and I wanted to change my ship for more storage or protection ect.

This has been talked about before. A good idea, but I believe Cory said it isn't possible.

It is impossible in the Android game database, potentially possible in iOS version.
The game is designed to encourage you to answer this question with multiple ships instead of trying to swap around upgrades on an existing ship.
Advanced Captains should have a long-haul travel ship, a war making ship, spy craft ship and so on for whatever combination of cargos and upgrades the Captain desires.

That's a good fact actually I see how you've implemented it now, but are we only able to access the ship we left behind at the place we got new ship?

Correct, the ship will remain in the Dry Dock where you left it. This serves to encourage each game to be different based on where your backup ships are. It also encourages the player to build a "base" around one more more planets. So as the game advances (and difficulty and ship counts increase) different parts of the map become divergent in terms of risk. For example, on my current iPad game I am avoiding the south-east because I have no backup ships in that area, however around the De Valtos worlds (where I have six or so backup ships.)

The Android version also includes some features that make this more useful and will be added to iOS as soon as possible.
The Captain can stash cargo on wild planets and view a menu of all ship locations. Those make it easier to build safe zones and view your fleet.
