It's always funny asking for more punishment in ST. There's already so much, why not add a little more to keep things interesting.
My least played character has been the merchant, because I consider them to be much less interesting than other more battle-prone professions.
One thought on what would make them more interesting is that they would be more affected by trade wars (this could also apply to the smuggler class). What if military, bounty hunters and pirates of opposing factions attacked you when there was a trade war in place even if you had a trade permit. Ideally there would be a dice roll and perhaps things like intimidate, game level and your rep with the faction would modify it, but I think it would add an extra dimension of fun and realism to being a merchant.
You could always add some descriptive text explaining why it's happening. "This ship is attacking you, despite your trade permit, because _faction_ has declared a trade war against _your ship faction_.
Ideally I think it would be based on your ship faction not player starting faction, because that would add another layer of fun. Can you collect a fleet of ships with different flags so that you can always have one of the right faction to fly in?
Furthermore, these types of attacks could generate bonus xp when they happen, since they are unique to the merchant type and merchants need all the xp help they can get. Or there could be some other compensating bonus.
