We already have a few modded weapons. Could there be more, selected by the player? Probably the easier way is to have all weapons pre-made with mods. Vendor selection filtered by weapobs in inventory, and skill level?
Should mods be skill level limited?
Cost of the weapon could be calculated as a multiple of base price?
Specialized existing vendors only stock a certain type of weapon, and all possible mods?
Weapons could have 1-3 mods: Silenced -initiative, but minus accuracy and penetration. Melee and guns.
Improved firing mechanism- ap reduced by 1
Light-weight construction -ap reduced, penetration reduced. Melee.
Expanded clip- additional rounds
Scope- accuracy up, initiative penalty.
Turned barrel - increased accuracy, penetration. Very high cost, 10x base price. Sniper weapons only.
Night vision - initiative bonus at night, initiative penalty during the day. nano cable jacked into optical sensors?
Nano pole capacitor - increased power of all stun weapons.
Working on other possible mods.

Some more ideas. Thank you fallen and Corey for your support!
Triblenium bearings - densest material discovered. Bearing added into the shaft of melee weapons greatly increases power. Each level of quality adds one bearing? Cost is high. 15 Times base.
Wings of fury. Nano-cellular lattisimus dorsai, deltoid and trapezius replacement. Cyber sword only. Adds power to any melee weapon. Bonus is 1 power per ((Dexterity+strength+athletics+brawling)/4.
Russian hands : cybernetic hands that increase loading and firing speed. Ap reduction is equal to ((dexterity+intelligence+athletics+firearms)/4). Very high dv. Gun slinger and sniper.
Hund hacker - special mod for hackers only. Two levels, one per type of hund. Emits a field effect that causes hunds to attack anyone near by for 1 round per quality point. Then rendered unconscious. Uses all ap for each round in effect. Number and area affected is ((intelligence +electronics+hacking)/3).
Drone disabler . Same effect as hund. One level per type, inclusive. Much higher price. Very high dv.
Face plant - implant only for faces. Same effect as hund hacker. Affects runners. Super amplified IT factor over whelms runners, causing disorientation. Runners get an initiative roll as a save. Number and area of affected runners is equal to ( (perception +negotiate+intimidate)/3).
Eye spy: agent ex only mod. Skin. optical camoflauge. Very high dv. Adds +2 per quality to dodge. cannot wear nano armor?

I agree with self-modding weapons. You know, like this other RPG I once played (forgot the name), where sometimes the monster would drop 'mithril', with which I can upgrade my weapon... But the same game also introduced a 'chance'... yes, the 'mithril' will upgrade the weapon's abilities if successfully applied. Sometimes, though, the blacksmith would declare that he 'failed' to upgrade the weapon, and the weapon revert to its base ability (or destroyed, I forgot which). 'Mithril' (or Adamantium or Adamantine or Unobtainium or any other fictional elements) will then perform as a kind of 'secondary currency': The weaponsmith can offer a catalog of possible improvements (see baldielocks' list), each costing a certain amount of 'mithril'. And maybe a 'chance' of failing to convert the 'mithril' into actual improvement (thus, losing the mithril, and -- maybe in higher difficulty levels -- also resetting the weapon to its base abilities).

I like pepoluans idea for material mods. Perhaps there could be several "material levels" for each mod, each more difficult to apply.
"Plastic""Titanium""Steel""Narvidium" ?(material suggestions based on bone implants)
Could silencers also lower heat generated from killing?
