So I found a strange bug, not sure if it's been reported yet. It appears that if you go into the upgrade menu and look at the upgrade it will be marked as "seen." By look at I mean click on the little icon and have it bring up the cost, but don't buy it. Once it is marked as seen the number of available upgrades will drop by one. If you "see" all of the available upgrades then the upgrade window will disappear.
e.g.
A port has 1 upgrade available, you go and look at it. It is muskets and costs 50 silver. You back out of the upgrade menu, back to the general shipyard menu, and the upgrades icon will be gone. You'll have no way to actually go back and buy that upgrade if you wanted it.
